Economics is the weapon you need. With economics you can starve billions. Africa in particular is vulnerable to a prolonged supply chain collapse since it cannot feed itself. It would not take much for a single person to kill a billion people.
If you want true omnicide, though, we have to go bigger. We will need an empire whose incentives cause a tightening franchise while driving an expansionist foreign policy. We need multiple layers of minority rule to iteratively disenfranchise more and more people while subjugating them and imposing a one child policy on them. In the end, we can probably have a core population of 10-50 million while slowly reducing the population of our dominions by billions and billions over the course of 3-4 generations.
